Okies, in answer to the question about the impact that Our races have in the sector, I shall explain the Vaeloni presence. The Vaeloni spend almost all of their time as a nomadic civilisation (as opposed to their Eastern Fringe homeworld counterparts) in deep space, away from prying eyes, or in the warp, moving to fresh pastures. This means that the little contact that any species will have with the Vaeloni will often be in the form of Salvage or Harvest craft, entering less defended systems to try and claim as many resources as they can for the main fleet, before departing. As such raids are only neccessary every few decades, and only the least defended locations will be attacked, the Vaeloni are little more than a Navy legend, and a Rogue Trader's friend of a friend of a Knarlock's story. About the only race that knows much about this species is the Tau, and they are no where near this sector by the sounds of it. I do hope that this is a good way of integrating them as more of an Urban legend than anything else. The most likely encounter with a Vaeloni would probably be if any description of 'Free Trade' station existed within the Anargo sector, and they were negotiating or acting as mercs. But as I assume that such a thing is unlikely to survive or even be thought of (again, no Tau presence to promote multi-racial trade) the Urban Legend approach suits me .

all right, the Atlanteans would have a rather minor impact on the Sector. Their primary aim is observation, so they'd go out of their way to avoid doing anything that would trigger discovery of Coronis (their colony planet in the Sector). They may intervene from time to time, but this would be very small manipulations that would accomplish their aims without being noticed. They can't affored to enter into a war with the Imperium, not enough resources or man(fish?)power. Some things they might do would be altering the course of comets or asteroids to hit planets (or at least make the Imperium stop the comet), conduct raids on outposts and make the evidence look like pirates, and take notes on everything. A whole fleet of unarmed, "cloaked" scout vessels, possibly unmanned, would be cruising all over the place spying, but dicovery means they'll either run or self-destruct.
Their combat fleet would be small, no more than a garrison for Coronis plus enough transports to evacuate if needed. As to how big a garrison, I'd say a single battleship-analogue, a couple of cruiser-analogues, and numerous support craft such as escorts and fuel tankers, etc. Rather small compared to the Imperial and Space Marine fleets running around. The fleet's main duty would be surrounding and destroying any Imperial ship that got close enough to pick up emissions from Coronis - if it's too big a fleet to handle they'll shut averything down and hope that they go away.
As to incorporating them, just vague rumors will suffice for now. Perhaps a "dead zone" in between two sectors, a sort of stellar Bermuda Triangle that any ship entering it vanishes without fail (or so is rumored by starship captains and traders)? Naturally, that'd be the "safe area" around Coronis. They'll go to great lengths to avoid being taken captive or having their dead taken for study, so maybe an Inquisitor could be exploring the Sector at some point, searching for evidence of a mysterious alien race that he's seen proof of all over the galaxy, but can't find them.
