I'm thinking of renaming this system...hesperus realy doesn't seem to fit. I'm thinking of perhaps calling it Tanis or Phlosm. Other name in the running is Tarsis and Cydonia...what are your thoughts?

Cydonia sounds a bit inappropriate for 40k, I think. And I've heard it somewhere else, I think. Was it perhaps the name of the alien headquarters in UFO: Enemy Unknown? (Best computer game of its kind) Phlosm reminds me of Phlegm. It sounds... not good.
Tanis is ok. Tarsis is ok too, though I prefer Tanis.
Why doesn't Hesperus fit, and where did you get all these names from?
Edit: Cydonia is indeed a place on Mars, where people believe that the surface has been shaped artificially by aliens.

Correct, cydonia is a region on Mars. Most of the names can be found by taking place names from cities in foreign countries or by doing word serches through language dictionaries online, with sublte misspellings (on purpose) of actual words.
Hesperus was taken from Greek Myth...the Hesperides, who were nymphs who lived in a beautiful garden, situated in the Arcadian Mountains (Greece) or, alternatively, at the western extreme of the Mediterranean, near Mt. Atlas (hence they are sometimes considered daughters of Atlas).
A tree with golden apples grows in the garden. It was a gift from Gaia to Hera on her wedding to Zeus. The tree and garden are guarded by Ladon, a dragon with a hundred heads (also somethimes depicted as a hydra).
I originally called it Hesperus, because the planets wealth was based largely upon trade with the Mezzan 9the gift of technology equating to golden apples). the undercurrent of the culture though was that it had ties to the Alpha Legion and may have actually helped them attack the Mezzan...(Alpha Legion insignia of the Hydra)
I guess it still fits, but I was uncertain. We can stick with Hesperus for the system name and maybe use Tanis or Tarsus for city names or for moons.

Or use a variation on the name you suggested eg Cydonis, Cydonae, Cydoneptra
Tanis and Tarsus are both big names in the dragonlance series and while they are good names they have to much history in regard to said books for me.
Or Stick with Hesperus.

I think Hesperus is a great name, and it fits very well. Now all that remains is actually writing the planet, how it relates with the rest of the sector, and most importantly, its history. I'm still a bit confused about the role of Hesperus from the Horus Heresy to the Age of Apostasy
