I would say that there may be those among the "survivors" who do question what occured. Here is an example of such an individual.

Time seems to stand still in this place. Everything on the ship functions yet there are no stars beyond the view ports. They have been replaced by an insubstantial grey cottony fog. Some of the brothers have confided to me that they have found themselves staring into this nothingness for what they thought to be minutes, yet hours have passed. I am unable to look at it. There is something out there. Although I can not see it, I no it is close. Death stalks us. She has still not forgiven us for escaping her grasp...
SIGH
No matter how many times I begin this log entry, I always seem to be drawn back to it as if walking a circle to this one subject. The crossing. It is hard to explain...It is even harder to comprehend. I saw what happened and yet I question it.
The last thing I remember was a great roaring sound followed by intense heat. Ceremite armour curled up and burned like so much paper. The remains of my brothers were blown apart and carried away on the wind. Darkness began to well up about us. At first I took it to mean that the ship had been holed, but there were no stars in that blackness. Fear gripped my soul as it began to creep over me. Even through the charred remains of my armour, I could feel it, a bone chilling numbness crawling up my spine. It was the chill hand of death. We had died.
As the chill reached my shoulder, I was ready to give in, to give up, but a bright light broke through the darkness. It was unlike the searing fire from before. It was a pure white light that chased back the blackness. It was as if a great hand reached down and took hold of me. The Darkness receded as the light grew intense. My eyes began to water from the blinding glare. In the glare a figure stood looking down at me and then slowly the light faded. I was standing on the same deck outside the engine room. All traces of the light were gone as were all traces of damage.
It was again as it had been when the ship had left port. I have no explanation for what occurred, or the strange happenings that have occurred since. Was it the emperor rescuing us in our hour of need as Doric says? I am not certain. This vexes me, because a chaplain should never be uncertain. Why can I not accept that it was the Emperor and move on?

Part of the reason why he does not speak up is because of his own uncertantity. Danil is suffering from a loss of faith which grows with each passing "day" or what passes for a day in the limbo where in which they find themselves marooned.
The battle brothers have come to live and look forward to those brief hour in which they can transition back into the real world and carry on the fight.
That might actually be an interesting thought. What if they were originally dispatched to help in the war against the forces of the Alpha Legion and never made it. It would also help to explain why it seems that they kill indescriminately.
As far as they had been informed, there were large cults and even some planetary systems that had fallen under the traitors' sway. With their minds sufficiently clouded, they would see only enemies when they emerged to carry on the fight. To them, they have been given a chance to fight on in the name of the emperor....only a few know the whole truth.
We can work out the details as the history of the cursed sub-sector and the surrounding sub-sectors becomes more clear.
